It means that it can't be changed. It's really a good attitude to adopt. Accept it for what it is and accept the fact that you can't change it.

"it is what it is" is basically a cop-out attitude meaning "i don't like it, but i don't feel like arguing it either, so i guess i'll deal with it."
the verbal equivalent of bending over and taking it.
if people stopped saying it, it would mean people give a crap, and then things might happen, so no, we can't have that. sorry.
